According to Issue 182080, an order should have at least one valid line item. Item type Payment, Mark up and Discount are not considered valid lines. The alternate solution is to add other item and set the quantity and rate to zero.
User has a sales order with only Payment, Mark up or Discount item added. He closed the order and received a confirmation message stating "Transaction successfully Saved." He also confirmed that the Closed column is set to Yes but the status does not change to Closed. It is still showing Pending Fulfillment or Pending Billing.
