Use the Limit to Sites settings/preference in the Shipping Item:
1. Navigate to Lists > Accounting > Shipping Items
2. Edit a Shipping item
3. Select Shipping rules Tabs
4. In Limit to Sites field, select the Website/s where shoppers can select this shipping item. If this field is blank, then the shipping item will be available on all Web sites.
5. Save
